* fix(mcp): advertise object roots for union input schemas
Anthropic tool input schemas reject anyOf, oneOf, and allOf at the root.
Since 63bf9140 removed root flattening, compare_web_captures,
inspect_web_page, inspect_electron_page, and
project_managed_application_graph advertised root unions: Claude Desktop
disabled compare_web_captures and Claude Code exposed the tools without
parameters.
Present a root union of plain-reference object branches as one strict
object with the union of properties, shared required fields, a
minProperties bound, and a description of the accepted input groups. The
canonical Zod union still validates every call, so mixed input groups are
rejected before the handler runs. Branches whose reference siblings cannot
be merged keep their root alternatives.

* test(browser): keep comparison input boundary within lint limits
Express advertised and runtime expectations as one case table so the
boundary test stays under the 150-line function limit.

Select residual unknown histories as complete units and retain referenced registry mutation Evidence regardless of the active target at edit time. Prune incompatible dependency histories atomically instead of retaining stale dispositions.
Verify public MCP save/read/reopen for verified, withdrawn, and out-of-scope resolutions, and document target scope rules.
* fix(javascript): decline source-map UNC references with an unusable host
A source map can name a Windows share whose host a file URL cannot carry,
such as `\\bad host\share\a.js`. On the Node builds `engines` admits,
`pathToFileURL(path, { windows: true })` fails a native assertion and calls
`abort()` on Node 22.19-22.22, 24.11-24.15 and 26.0, so the process dies
with exit 134 instead of declining the reference. Node 22.23 and 24.16 raise
`ERR_INVALID_URL` instead, and older builds silently drop the host, so the
same reference resolves three different ways depending on the runtime.
Validate the UNC host before handing the path to Node. A host carrying a
forbidden host code point, a percent escape or nothing at all now resolves as
`unresolved` on every admitted build, and `npm test` passes the existing
`\\bad host\share\a.js` row everywhere. Well-formed UNC hosts and
drive-letter paths are untouched.
* fix(javascript): validate UNC hosts through IDNA before conversion
Reject Unicode source-map UNC hosts that URL/IDNA processing cannot use or normalizes to an empty hostname before calling Windows pathToFileURL. Keep the original source identity and preserve usable normalized hosts.
Exercise the built reference resolver in owned subprocesses, including U+00AD and U+200C as source names and source roots. The original PR implementation aborts under Node 22.22.2; the new regression isolates those signals from the test runner. Add this test to the existing Node 22 Windows CI step.
Validation: 64 focused tests pass on Node 22.22.2 and 24.18.0; npm run check and test discovery pass. Local verification ran on macOS; Windows verification remains with CI.

compareJavaScriptApplicationVersions built the change graph with
createJavaScriptApplicationGraph, which validates it and re-derives
every node, observation, edge and graph ID, then parsed the result
with a schema that embeds the full graph schema, repeating all of
that work. Seal the change graph with the owned immutable factory and
accept that exact sealed graph in the result parse, as owned analysis
results already do. Items, coverage and the public result schema are
unchanged; output is byte-identical.
Route ordinary CLI results through the bounded JSON writer after command registration, including managed member inspection. Remove JavaScript-specific output plumbing while preserving filters, envelopes, cancellation, and failure exits.
Measure formatted UTF-16 expansion before Incur token counting and return resource_constraint above the runtime string limit, with recovery guidance.
Validate output above the real V8 string limit by SHA-256 and exercise the compiled managed provider. Clean-worktree validation: npm run check; 76 focused tests passed, with 2 optional-provider skips; test discovery passed.
Fixes#1371.
Keep unknown element coverage on arrays whose length may have changed, preserving intrinsic length presence and subsequent slot mutations through semantic graph and export-return consumers.
Retain primitive and nested array types with typed paths, and compare only mutually observed body shapes while preserving selected coverage uncertainty. Return full untrusted WebMCP input declarations with canonical digests, without resolving references or invoking tools.
BREAKING CHANGE: JSON shape paths now contain typed property and array-element segments. WebMCP input_schema_shape is replaced by input_schema and input_schema_sha256, retaining declared examples and defaults.
Verify captured container bytes against their inventoried digest before listing or reading packed members. Isolate per-reader ASAR metadata, preserve original unpacked companions, and retain complete inventories when snapshot cleanup fails.
Share parser modes and collision-free composite keys, enforce architecture guards, and consolidate redundant unit assertions into filesystem, CLI, MCP, and producer-backed workflows. Preserve concurrent upstream boundary fixes and exclude legacy Objective-C class-name bookkeeping labels.
Validation: source/composition suites (3358 passing), focused canonical digest and MCP checks, typecheck/lint, Knip, formatting, architecture guards, and real Foundation archive and Apple legacy simulator CLI/MCP verification. No real Hopper, Ghidra, or IDA verification claim.
Preserve canonical distinct-source and unique-native-observation refinements after resolving inline or retained JavaScript workflow inputs. The shared application entry points now return structured invalid_request errors before graph parsing and computation, avoiding another complete graph capture.
Six focused tests, actual compiled CLI/SDK stdio workflows, JSON Schema dialect checks, static/document checks, and a real Notion ASAR analysis/recovery/trace/close workflow passed. All 20 final-head checks, including real JavaScript recovery, passed. Native-provider acceptance is not claimed for this provider-neutral validation change.

Stream large CLI JSON files through a strict UTF-8 decoder and standard JSON parser using the same admitted regular-file handle. Preserve native parsing for small inputs, typed malformed-input/resource/access-denied errors, cancellation, and complete Evidence.
Verified with focused public CLI regressions, a 768 MB whitespace-padded valid request, and the Windows native decoder boundary. Individual strings and the assembled object graph remain subject to native runtime limits. All 27 final-head checks passed.

Reject positively identified foreign-only Ghidra decompiler binaries and non-regular native prerequisites before provider startup, while retaining unknown classifications for incomplete or unrecognized headers.
Verified with 54 focused tests and real Linux Ghidra CLI/MCP admission, decompilation, cleanup, wrong-host PE rejection, and non-blocking FIFO rejection. All 19 final-head checks passed.

BREAKING CHANGE: Filesystem digest omission entries now require system_code; budget and changed-file omissions use null, and unavailable-file omissions preserve the operating-system error code.
Reject omitted segment bounds, procedure classification and body facts, unresolved-call observations, dossier facets, and Ghidra parameter flow metadata. Providers emit explicit nulls for unsupported facets. Verify those unknowns in the real Hopper workflow.
BREAKING CHANGE: Provider analysis outputs must explicitly supply metadata previously repaired with defaults; unsupported nullable facets must be reported as null.
Intern shared provenance in a graph-scoped context registry while retaining exact locations on every fact. Semantic traces carry their referenced context subset, and portable graph validation rejects stale or dangling commitments.
BREAKING CHANGE: Semantic graph facts now store evidence context IDs and locations. Graph and semantic trace results require an inline evidence_contexts table.
