morluto f201b04fbb fix(hopper)!: isolate regex matching from the native API thread
BREAKING CHANGE: Hopper regex mode uses ECMAScript Unicode syntax instead of Python re. Matching runs in a cancellable worker with a five-second deadline; literal mode keeps Unicode casefold matching.

morluto 84a17d5519 fix(ghidra): preserve function references and snapshot boundaries
Collect references from the complete owned function body and exact entry,
including instruction-interior destinations and embedded-data sources.
Bind the corrected semantics to the analysis profile so legacy snapshots
cannot replay incomplete results. Preserve snapshot mismatch reasons and
recovery advice through CLI and MCP without disturbing live sessions.

Return exact entry candidates for ambiguous function names. Expand the
real-provider regression workflow and replace redundant parser assertions
with malformed-output coverage through the pinned MCP client.

Verified with Ghidra 12.1.4 on macOS arm64: full host-native lane, real
CLI/MCP boundary probes, 30 focused tests, and typecheck/lint.

fix(browser): compose nested source-map column offsets (#1109)
* test(browser): verify native nested source-map coordinates

Qualify valid compiler-produced nested index maps through actual owned Chrome and the built public analyze-web-bundle CLI. Preserve same-line and zero-column controls, physical UTF-16 mapping positions and the independently correct dedicated decoder control. No production or workflow changes.

Signed-off-by: Rudy Celekli <rudy@gradiahq.com>

* test(browser): retain native source-map failure receipts

Serialize the already-created phase and proof fields for failed native source-map owners. Preserve all producer inputs, scenarios, commands and assertions; first native two-failure/two-control evidence remains unchanged.

Signed-off-by: Rudy Celekli <rudy@gradiahq.com>

* test(browser): preserve nested source-map boundary contracts

Qualify ordinary maps, nested offsets, sibling clipping, parent gaps, empty sections and deeper composition against the actual browser fetcher. Compare the existing dedicated decoder only for its valid non-overlapping profile. Preserve the four frozen compiler/Chrome/public CLI scenarios.

Signed-off-by: Rudy Celekli <rudy@gradiahq.com>

* fix(browser): compose nested source-map column offsets

Normalize indexed sections to absolute leaf offsets before upstream flattening. Apply enclosing column offsets only for same-line child sections and retain parent clipping boundaries for gaps and empty sections. Preserve raw map evidence, source identities, transport budgets and the dedicated decoder profile.

Kaoru0822 dd3e7aef0d feat(apple): project macOS bundle anatomy in application graphs
project_apple_application_graph accepted only IPA inventories. It now
also projects macOS .app directories and ZIP or DMG inventories that
contain applications. It reports application roots, platforms, and
every nested bundle with its path-convention role, layout, parent,
Info.plist path, executable candidates, and signing paths:
- roles: app extensions, XPC services (including inside frameworks),
  frameworks, login items, system and driver extensions, plug-ins,
  resource bundles, and helper or nested applications;
- privileged helpers in Contents/Library/LaunchServices and launchd
  plists in Contents/Library/LaunchAgents or LaunchDaemons;
- direct files of Contents/Helpers;
- symlinks by path. Their targets are not inventoried, so versioned
  frameworks are described through their real Versions/<version>/
  directories.

AppleDouble sidecars (._* and __MACOSX/) are excluded from roles. A DMG
whose contents could not be inventoried is reported as partial. Other
inventory formats remain input errors. The projection still reads no
plist or CMS semantics; it points callers at inspect_plist.

The result schema is additive. projection_id now covers the new fields,
so IPA projection IDs differ from earlier versions.

verify:macos-bundle compiles a source-owned app with clang (CLT only).
It packs it as a directory, a ditto ZIP, and an APFS DMG, and checks
identical anatomy through the CLI with stdio MCP parity. It runs in the
macOS CI job.
